This is just an idea...
I believe the Projection controller only primes the pump for 5seconds...

I have a Projection TBI with a MegaSquirt controller and it took a very
long time to prime.
I ran power straight to the pump and it still took a few minutes to get
the air out...
You might try that and/or check the Fuel pressure like you mentioned...

Also my Ford pump is not mounted totally below the fuel tank and still
works fine...
