Problem in my PC-based EFI....

I guess you've got a carb or something to run the engine while you watch
the injectors/LEDs?

So the LEDs light up no matter how short the pulse, but the injectors
only click with a pulsewidth of 5ms or more?  Are the LEDs before the
injector driver or after?  Are these high or low impedance injectors? 
Is your driver a peak and hold driver?  Do you have a scope?  It sounds
to me like either your driver is bad, or your injectors are bad.  They
do have a minimum pulsewidth, but I think it should be like 1-1.5 ms,
not 5 ms.
