You know everything that I am going to say :-)
1) I would *almost* bet that one of the reasons is your stock lower intake. 
 Lucky for you that you have a *nice* one that is almost ready to go on?
2) Camshaft is WAY small.  I never realized you were running  a cam that 
small.  At the very least I would be running a HOT cam.
3) Did you leave the cam's timing as shown in this pic?!  The machine shop 
definitely had it installed one tooth off.

My guess is that at least 40rwhp is being lost by the cam and intake (conservatively).
